A brief discussion on the flowChart, the version 2 intergrated these suggestions and can be view from here.

1. Val suggested the iplant database should hold not only genbank data, but also other data provided by users. So it would be better to build the capacity to allow user to load data either through web interface or APIs. 
2. Val also suggested we better reuse modules or solutions Gordon and Stephen already implemented.
3. Nirav's group already did benchmark on the large data MSA and found kalign is the best for now instead of MUSCLE.

Jerry contacted Alexas for RAxML format, and was told what he needed was one extended phylip format file (.bz2) with concatenated MSA.
